I like both but, FUUUUUUUUUUUCK YEAH MEGAMAN! Metroid has better atmosphere though in terms of settings and has more epic music that fits in with the environments. But Megaman is all about the shooting and destroying which I like.
I love Metroid Prime Trilogy, and own Mega Man 10. In my opinion, I think Samus would win because of her power bombs and that she can lock on. But it could go either way depending on what game Samus or Mega Man is from in the fight.

The bubbles don't float so she could jump over them. If she lands on them they pop because she has Screw Attack. You say try standing her in a "pit o acid". In Zero Mission the Varia Suit makes her immune to acid. Paired with the Gravity Suit, she is immune to acid AND lava + it doesnt slow her down. Megaman dies instantly in lava.

@dexterdoug9435 Sorry for the late reply, but speed and reaction is definitely no problem for Samus. If you don't know, she was infused with Chozo DNA. So, she's more fast, agile, sharp, and stronger than pretty much any normal human. So in a nutshell, she has both arsenal, and ability.
@ThundurThighs Megaman has all that stuff and more. Doesn't matter how fast you are when time is stopped. Megaman uses Time Stopper, and then uses his sheer strength to tear her apart.
Note: Megaman has enough strength to be able to lift up a good portion of Wily's Fortress using his base strength, with no special weapons equipped. The portion of the fortress that fell on him probably weighed a good 100 tons or so.

samus has weaknesses. try standing her in a pit o acid lately? screwattack is nice, but easily dodged by a simple slide, and then countered. samus' missiles can be negated my mega's shields, sword, and gravity attacks. mega also has homing attacks. and the screwattack neutralizes enemy fire you say? ridley and mother brain would disagree, the metroids as well. rush suit would be raped by the SA tho. too slow, limited life.
We all know that Mega Man gets a power from "Robot Masters" when they are defeated. But the question is... CAN Mega Man defeat Samus Aran? Mabye, mabye not. But lets be honest, my fellow Mega Man fans. Mega Man would probably only get her heat seeking missile as we all know that he always gets a nerfed version of ONE of his opponent's attacks.

Quite possibly, just with Dark Samus, Mega may not have a direct weakness to be revealed. On the other hand, she will become wary of EVERY attack he can dish out, where he does not have the ability to gain that knowledge.
@MAGNAVIX Hmm... You DO have KIND of a point there, but as for aiming, Mega Man's Metal blade (from Metal Man in MM2) can fire in 8 directions (even straight down!), and the Freeze Cracker (from Freeze Man in MM7) can fire in 6.
Mega Man ALSO has a weapon that is unavoidable: the flippin' awesome... ASTRO CRUSH! Obtained from Astro man in MM8, the Astro Crush INSTA-KILLS most foes, and deals INSANE damage to bosses, even the ones who AREN'T weak to it!
And as for the Screw Attack... Mega Man can simply use his Rush Suit from MM7 to dodge that and fire his unavoidable Hyper Rocket Arm (it has insane distance, and HOMING! Does SAMUS have any homing weapons? Nope. You don't get a weapon with homing in any Metroid game).
Long story short, you just helped prove why MEGA MAN is better. Thank you and good night. *bows*

Now, I said Samus has no homing weapons because the "homing" on her weapons are different than the Hyper Rocket Arm's homing. It locks on to a target and CHASES it, and even circles around temporarily invincible foes until they're vulnerable. So, the Hyper Rocket Arm would simply orbit Samus until she's vincible, THEN connect.
@Kingofcolor The rocket arm would not orbit her until she's vulnerable, as the screw attack "neutralizes enemy fire". It's not simply that she's invincible, she's a spinning hitbox. And given that every single enemy from the Metroid series with armor piercing capabilities all died to the screw attack, so shall Mega's armor piercers. Plus we are once again leaving out the all supreme HyperMode from MP3, in which she is invincible and uses degenerative radioactive weaponry...
@TheMegaman1337 Also Searchman's homing snipers shouldn't be able to do any damage to Samus if she just runs into them with a Screw Attack that just turns them into dust. Btw, I did play Megaman 8, cause I have the Megaman Anniversary collections (Megaman 1-8) so yeah. Btw, to tell you, Samus does have one really BIG advantage that might kill Megaman in seconds. @TheMegaman1337 And because you have played Megaman 8, as this is applied to all of the classic Megaman games, that special weapons have a limited number of uses, and once your ammunition bar depletes, you can no longer use that weapon. So, using seeker missiles will launch 5 missiles at the same time. Which means he will have to use his Flame Sword 5 times, if Megaman deflects all of them using the special one time, simple. Just fire the missiles one by one.

Metroid is better than Megaman for its originality and its loyalty to science and science-fiction. Metroid's enemies were part of the balanced ecosystems created in each world, and they were given purpose as well as a place in the 'food pyramid', from Primary to Tertiary. It is an extremely well thought-out saga that will never die. I can't say anything about the Megaman series, as I've never played any of the games, but I have observed some gameplay and I have yet to see any story behing it.

@GreatSirZachary No, I'm pretty sure that Samus would still win. I mean, look at Mega Man's maneuverability skills. As you can see in the games, all he can do is jump, slide, and run. As with Samus however, she can out run him with her Speed Booster, she can increase her maneuverability by going into morph ball, AND she can attack by using bombs, power bombs, and boost ball, or evade attacks from Mega Man with it. She can also climb up walls using the spider ball to go to places out of reach.

A few reasons megaman would never win.
1) Aiming. Mega can only shoot forward whereas Samus can actually alter her aiming. If she was on a ledge above him, he'd be screwed.
2) Screw Attack. Samus can simply somersault into mega and he would instantly die. Mega would be helpless.
3) Power Bomb. Samus's Power Bombs literally flash out on a full screen radius. Mega could not dodge and would inevitably die.
Mega may have more guns, but those have limited ammo whereas most of Samus's don't...

Now, I said Samus has no homing weapons because the "homing" on her weapons are different than the Hyper Rocket Arm's homing. It locks on to a target and CHASES it, and even circles around temporarily invincible foes until they're vulnerable. So, the Hyper Rocket Arm would simply orbit Samus until she's vincible, THEN connect.
Plus, Mega has armor piercing weapons, too.

And given that every single enemy from the Metroid series with armor piercing capabilities all died to the screw attack, so shall Mega's armor piercers. Plus we are once again leaving out the all supreme HyperMode from MP3, in which she is invincible and uses degenerative radioactive weaponry...

@TheMegaman1337 Also Searchman's homing snipers shouldn't be able to do any damage to Samus if she just runs into them with a Screw Attack that just turns them into dust. Btw, I did play Megaman 8, cause I have the Megaman Anniversary collections (Megaman 1-8) so yeah. Btw, to tell you, Samus does have one really BIG advantage that might kill Megaman in seconds. Her scan visor :D! She could just scan Megaman and right there, she can see what Megaman's weaknesses are, and if any, his weak spots.

@TheMegaman1337 And because you have played Megaman 8, as this is applied to all of the classic Megaman games, that special weapons have a limited number of uses, and once your ammunition bar depletes, you can no longer use that weapon. So, using seeker missiles will launch 5 missiles at the same time. Which means he will have to use his Flame Sword 5 times, if Megaman deflects all of them using the special one time, simple. Just fire the missiles one by one.

Metroid is better than Megaman for its originality and its loyalty to science and science-fiction. Metroid's enemies were part of the balanced ecosystems created in each world, and they were given purpose as well as a place in the 'food pyramid', from Primary to Tertiary. It is an extremely well thought-out saga that will never die. I can't say anything about the Megaman series, as I've never played any of the games, but I have observed some gameplay and I have yet to see any story behing it.

I have to admit the Original Megaman series plot is a bit simplistic in plot, BUT, If you consider the whole 3 Megaman series timeline together (original, X and Zero), the story can be considered as extremely well thought out as well. I am not saying Metroid or Megaman, Is better, it just based on each opinion, really, and I find these kind of immature contests really does a good job at stirring up the gamer community. We should just respect each other's PERSONAL OPINION, really

And I was a little aggravated that Megaman won not because of story and originality, but because most of the comments are being a bit... sexist against Samus, deeming her a character of nothing more than 'fanservice'. That's idiotic and immature.

@GreatSirZachary No, I'm pretty sure that Samus would still win. I mean, look at Mega Man's maneuverability skills. As you can see in the games, all he can do is jump, slide, and run. As with Samus however, she can out run him with her Speed Booster, she can increase her maneuverability by going into morph ball, AND she can attack by using bombs, power bombs, and boost ball, or evade attacks from Mega Man with it. She can also climb up walls using the spider ball to go to places out of reach.

Also, she has Seeker Missles, giving her the ability to fire multiple missles that have homing capabilities, betcha with Mega Man's poor movement skills, he can't dodge that, along with several other beams, Btw, with 800 weapons, when will Mega Man run into the ONE weapon that's Samus's weakness ._.?

Samus can freeze fire with ice missles, yeah, FREEZE FIRE (oh and lava). She can break ice with normal missles, she can endure wind with the gravity suit, and, umm... she can use missles to bust earth >.<

mentioning him and smash bros makes no sense, Kirby has tons of powers as well and HE made it in because they COMPRESSED some of the powers in his moveset. Megaman didn't make it in for third party issues, I bet he'd be just like how Kirby turned out to be.
