Does placement of pedals change the sound?

Cause i would have a Boss Metal zone and a wah(dunlop CB) and i would put the wah first and i hate the sound, and when i put the wah second, i liked that sound better. When i put the wah first it was like the sound was going up and down as i messed around with the pedal and it killed the distortion...

I was running it through a lil 8" peavey vypyr.

Because i love my vypyr amp, and i tried alot of other amps, but for the price and playing style i play it really suits me, i play alot of metal but i really like the clean on some of the amp models, i was gonna play some live gigs, should i just get the 30 watt or just go balls out with the 120w?
