There's a reason why Robotnik helps them: in Heroes, he wants payback for Metal Sonic kicking his ass. In Shadow, Black Doom is threatening to kill ALL life on the planet, so they have a common enemy. Same thing with Solaris in this game, except all of time is on the brink of death. So it makes sense that even the "great" Dr. Ivo Robotnik is willing to help the heroes, just as long as he also benefits from it.

In other words, like Gareth said, if it suits the story, then it's fine.
