Idk if its just me but i liked the idea of being swarmed in Prototype 1. It made it more challenging to beat everyone and u had to think more on how you'd get out of it. Now its like u dont even have to think, it can just happen with one button click.

The reason people are upset about the new character is that it feels like a cop out (in my opinion). We go through the entire game as this interesting character, become stronger, and we see the character develop through the game until he becomes a hero.

Now we find that we won't play as him, and he's suddenly a bad guy even though that goes against what happened in the first game.

We don't know why he infected Heller, we don't know what happened to Dana or anything else within the 14 months that took place prior to this, so with a new perspective (aka) Heller himself, we can find out. Plus, in Infamous 2 they had to remove some of Cole's powers. He lost most of them after the fight with the beast. Would you really want to start the game with a depowered Alex?
