I do not think the song is an attack directly at christianity at all,I believe Anthony is just going through a hard time with faith and he is expressing his feelings in the song.

It is nothing more then an expression of his suffering,and he may feel this way forever he may change,that is out of our hands.

The lyrics are hard to understand, but they mean something. It's what I look for in music. Unlike some of the other crap that shouldnt be considered music. And even if we don't know, or we never know what these lyrics mean, we have the advantage of wondering.
