I think the wolf is meant to symbolize Cloud's regrets. We see it in places that remind him of people he's lost - at the memorial he's made of Zack's Buster Sword, at the Forgotten City where Aerith died. At the end, you see the wolf disappear, which I guess means that Cloud's beginning to let go of his guilt.
