Doesn't matter how intelligent they are, the flood have the ability to increase their numbers in seconds, while the covenant has to take the time to fly in their troops. This also isn't to mention how seeing a small creature burrow into their comrade's bodies, only to see them rise again and attack them, can effect morale.

I liked the Halo CE and Halo 3 flood the most. The Halo 2 flood were kinda protoes for the ones in Halo 3.

In Halo CE the flood were unique in that they took a LARGE amount of melee attacks to go down and you could make flood buddies and the infection forms were kinda like ballons made of corn.

The Halo 3 one were just as offensive but kinda smarter, BUT way weaker against damage from melee and weapons. Alos it was pretty cool to see the evolved flood infection forms morph hosts in real time.
