Then, when Rin realizes what happened to miku in Acute, she hags her and cries. In the end Miku stayed alone again.

I think this is what really happened:

Miku, who was still caught up in her past, meets Len in the hospital. Len wants to help but Miku wants to distance herself because a) she could see rin's jealousy and b) she doesn't want to open up to him. (although it's been hinted she grew feelings for him a little bit) rin misinterprets this and becomes jealous (because len is bent on helping miku) that she tried to kill miku. But before she could stab, miku told her about her story. so there we go.

Poor miku!
