That being said, a good chunk of the series does continue the blood gulch guys' story.

They tortured Alpha (which became Church) and it split off copies of itself which later become the rest of the AIs- Epsilon, Gamma, Delta, Omega, and so forth. Considering he says "AIs", it seems like they're fairly new, so they're most likely still going through the implantation process. After a few groups, they stopped the implants. Wash and Maine/Meta were in the last group to receive implants. Hope this helps.
