Mgs 3 is before mgs 1 and 2, if you played 1 you can see that snake (solid snake) is a clone of big boss (naked snake). So this happens before mgs 1, 2 and 4. I never played 4 but I guess its solid snake there not naked because meryl and otacon are there.
