hum... I'm really confused if Darth Vader mastered cloning why wouldn't he just clone himself and transplant his brain. I mean if Vader had his body as Anakin back, I think he would have surpassed Sidiuious long before the Luke series begun. Its very possible he would have been stronger than Starkiller too. Anakin transformation into Vader made him only a shadow of what he could have been and he was still one of the most powerful force users and duelist of the age. So glitch in story or what?

The clone of starkiller isn't untill The Force Unleashed 2 and the 'Vader's Expeiriment' is most likely the stormtroopers thinking that he is a specimen like other things on the ship like how you hear an evo trooper say "forget about the specimens!!" is what they think he was. Cloning is only on kamino and if your theory was right I'm sure they would have put a kamino level and not on the emperical

Starkiller died in the middle of the campaign wen darth vader threw him out into space and then one of vader's robots retrieved the body, and this is where vader creates the clones of starkiller. Another thing is that after that scene u wake up in some other ship and starkiller himself says that vader killed him. Also, the star troopers in that level say, "don't let vader's experiment get away!"
