In my opinion, it is meant to convey the hallucinatory atmosphere that Bob Arctor (Keanu Reeves) is going through over the movie.. he's under the influence of drug and experiences the world in a psychedelic way, like a drug-induced vision of reality.. in a way it's like you're watching the movie through the protagonist's eyes, I think that's why the director chose the rotoscoping technique to render that feeling

I think it's meant to visually represent the effects Substance D has on the mind, putting us in the world that the characters inhabit, so to speak.
