Press A between missile shots, and fire as fast as you can. Y, A, Y, A, Y, A, etc.

you press y to shoot the missiles and then the flafs come up, but then you press a and they go down so you then shoot another missile

That isn't really the phazon suit. If you noticed, he switched to the fusion suits at the beginning of this video.
