In Pre USA Europe, unregenerate government officials entered the Church and caused great damage. The founding fathers did not want a repeat of this mixture. Congress was formed to be a protective non-religious body to serve a religious nation.
They did not want any non-religious person infiltrating the Church through the government. Too many evil people were attracted to the Church's power and authority.

The First Amendment does not say "freedom of religion." It says free exercise of the establishments of religion, clearly designating freedom for existing religious establishments founded before Congress was formed.
No freedom was given to unknown establishments. Otherwise it would have said "freedom of any/all religions" instead of "free exercise of establishments."
The First Amendment protected the existing Christian Judeo establishments from government interference & restrictions. That's it.
