i remember when my dad showed me this film, and i simply fell in love with this scene. The animation was so hideously beautiful, the concept so dark and disturbing, and the flow of the character's movement amazes me even to this day.

She probably had to infiltrate the child prostitution market to learn the mannerisms and skills she would need to be believable up until the strike, and I doubt the yakuza boss would take anyone but the best, so she'd need a reputation of being good in bed. She might have even had to go to him more than once to scope the room out, decide where to conceal her weapons. So I'd say they did it, and if not, she probably had to go through a lot of shit just to get into his bed anyway.
