There's a long history between the Werewolves/Lycans and the vampires that's only spoken of and glimpsed in "flashbacks" in the first two movies.

Rise of the Lycans fleshes that history out.

If it covered the period when Selene was in the picture, after Viktor spared her life, etc, I'm quite sure she'd have been in it in some way.
