When I played the game, it seemed that while Ellone was in Laguna's care, they weren't related. It was pretty strongly implied that Squall was Laguna's biological son, although it was never said outright.

Squall called her sis because during his time in the orphanage, she was the oldest out of all of them (the main playable characters plus Seifer) and he confided in her the most. There's really no blood ties between them seeing as she's an adopted daughter to Raine, which explains why she refers to Laguna as 'Uncle', hence she's not biologically related to him. Additionally, listen to the conversation in the Ragnarok. Ward and Kiros strongly hint at Squall's parentage.

Laguna left for ester not knowing Raine was pregnant leaving her. Squall was born and she dies with the last wish being that squall could meet his father. Ellone then pulls the mad stuff that makes squall turn into laguna so Raine could die in peace. it's all verified by the writers
