The song is about a suicide, most likely drug OD. When you're high on drugs you feel like you're flying, hence the spaceship, but wot goes up must come down, and after the high there is a low, in Timothy's case, he hit rock bottom.
The person crying in the kitchen could be his mum, and asking 'where have you been?' may be the imaginary place your mind is when you're high, and 'where did you go?' could be where his soul lies now.
Unless someone asks the boys from Jet, I guess we'll never know..
