Manga is made by a single person. Its not a production, so the chances anyone told him he had to make HIS manga to use ninjas is non existent. I recommend you read "Bakuman", it's a manga about manga-kas.

Manga-kas have to work and discuss a lot with editors, and most newcomers (sometimes MUST) take advice from them. Like i mentioned Kishimoto-san was told to use the ninja-genre, since it got popular again that time around.
I recommend you read "Bakuman", it's a manga about manga-kas.
