I think the abort part is meant for the actually abort of the agents or maybe of the remains of the U.S itself. Or perhaps the abort codes just allow him access to change the direction of the laser. I'm sure all of the above could be correct. If he was trying to save it though I don't think he'd be chased and shot like a terrorist.
