Don't use WMM, it sucks! WMM "compresses" by just reducing the quality. Use VirtualDub instead, it's free.
First convert to 30fps or under if SNES9X records faster than that. Then use the XVID codec to compress your videos. A 640x480 video would get HQ if you compress to about 600kbps.
If you want HD, resize to the smallest multiple that exceeds 1280x720 (e.g. 640x480 doubles to 1280x960), and compress to about 2000kbps.
This method gives decent file sizes without losing much quality.

I used SNES9X for the recording procedure, and I just used WMM to compress it into a reasonable size.
