The ship you're thinking of, the Death Egg, was destroyed in Sonic 2. Robotnik spent most of Sonic 3 rebuilding it. He launched it in Launch Base Zone, but Sonic blew it up again. However, during Sonic & Knuckles, Robotnik repaired it and powered it with the Master Emerald. Eventually, though, Sonic destroyed it again. The ship in this game, however, isn't the Death Egg, but a look-alike. Sega actually began work on Sonic CD before Sonic 2.

Awesome intro. You don,t get many of these intros nowadays. An intro with the main character having a mini-adventure with a great song in the background. They need to make more.
