Freespace 2 is the best space combat game I've ever played and it has a lot of customization, you could select your ship for the mission and its weapon load-out, and even your squad load-out.

EgoSoft isn't a mainstream company but it is one of the best space game making companies around. As far as story telling goes you need to play X2 or X3:Reunion. @DrPepper821 just look at the video: there are only 8 missions/levels. Except for the fact that it's a space fighter, I don't see any similarities. Hell, in Freelancer you combat was more variated, there was a great multiplayer mode, you could fly a myriad of ships, trade etc.
