Because he felt like he was being tricked by his own country by doing something that was morally wrong which was kill The Boss just to wipe US's hands so that's they weren't involved in it. He didn't shake hands because he just didn't feel what he did was right and he didn't even deserve his new title. As Big Boss says in mgs4, "The day I killed The Boss...I was already dead."

Also, at the time, missiles were war's winning key- A bipedal tank would've fallen over with the arsenal the Shagohod could carry and it wouldn't have been able to fire it.
