I'm not sure they did a good enough job of making both factions equally 'good' and 'bad', mostly because of the what-if missions.
The Security what-if missions involve them defending a destroyed helicopter, and defending an airport.
The Resistance what-if missions involve them firing a missile at a tower filled with thousands of civilians, and destroying a nuclear reactor, causing the Ark to become uninhabitable.
I personally think the Security are less evil than the Resistance.
