In his absence often the most senior member of the majority party present in the Senate house takes the chair and oversees the Senate and would be acting as "the President of the Senate" Senators must address the person presiding over the Senate body as "Mr President" or "Madame President". Obviously this was a marathon speech so clearly there were several changes to who had the chair

@MasterPager So throughout the entire speech when he is addressing "Mr President" he is not talking to President Obama he is addressing the President of the Senate. It is standard protocol.
