So it's all possibly he deflected to a different Village.

But I highly doubt that the guy with the darker skin tone was pain! one fact being that pain wears a different headband and not the leaf, but in the manga it did hint that he knew knowledge of the leaf village.
We know Pein can switch bodies or Control them, maybe both? So he can definitely be the unknown member of Jiraiya's team (the dark skinned kid). I can't wait to see what happened to Minato's team if Konan and Pein are Jiraiya's old students. Most likely they are.
