This was done on purpose. Skywards sword is in the past of Ocarina of time. In other words, reverse Ocarina of time and you get to the beginning of creation, which is Skyward sword. Reversing the songs in this case would make sense.

This was most likely intentional. The technique is called inversion when you invert a melody so it plays backwards. You find this in a lot of music (especially classical symphonies in development sections of Sonata Allegro formats). It is also a technique in film scoring to come up with new melodies which is what they did here.
