first off you can circle or sprawl to avoid the takedown..secondly yeah it'd be hard to punch him while he goes for it but you wouldnt neccesarily have to hit him in the head if you stuck him with a quick uppercut

Even if you would punch, there will be no power to that punch as your hips won't be used in it. Let's say you STILL get punched HARD you'll be punching him in the head, the hardest part of the body, you're breaking your hand.

Worst case scenario, you just set yourself up to get guillotine choked or even Peruvian neck-tied by your opponent. Your head needs to be on the outside of your opponent (giving you much greater power and variance of side-twisting your opponent to the mat).
If you're performing an active single-leg takedown, there's no risk of a guillotine counter. If anything, it'll only make your single-leg takedown easier (landing you in half-guard). As for a crucifix counter, yeah...if you have an extremely weak (i.e. as a baby) grip. Good luck trying to pull an opponent's already secured single-leg grip from over his back (not gonna happen).
It may be possible if your opponent is wearing a gi, but then...how many street thugs you know wear gis? Lawl!

if ur opponent knows peruvian neck-ties and guillotines properly, it may not be a good idea to do a single leg without a jab straight combo first
