For the acoustic tracks the Axe Fx was set to Tube Pre Amp; Drive 3.5, Bass -4db, mid 0 ,Treble +12db, Presence 10 (the outboard mic I'm using on these tracks has very little treble..), Master and Level on max. And I added a little Sm Room Reverb, that's it. (Cab and Pwr Amp sim off)

I don't know, I have never had that problem with any of mine (I got two). Are you using it the way it's intended? This is the low impedance model designed for use in the effects loop or for keyboards. If you want to hook up the volume pedal directly from your guitar and before your amp, you should use the Boss FV-50H (high impedance) model instead.
