set Your idle on 1.100 or 1.300 and change the spark plugs, specialy for new iridium. I know this problem in all yamaha's. She's sensitiwe for spark plugs :) my R6 had this problem.
mine ran fine until I modified the airbox. Now it idles like that and sometimes stalls, it runs sweet otherwise. I haven't done the flies yet and I'm not going to but the air/ fuel mixture is out now because of the airbox mod so it needs a new map in the pc III. I can only asume yours is the same. Get it dyno'd asap.
sound of the engine like your bike got a fuel problem ... and the RPM of the engine is not stable when u start it ... the tachometer show the right RPM of your engine ... maybe u should check the air/fuel ratio and set it to the suitble RPM of the engine and the problem of the tachometer will be solved ... :) ...
Bump the idle up to 1,200. If the bike has a PCIII on it, try setting your open/closing points. Mine did the same thing at idle (ran fine otherwise) until I carefully did that.
I also had this problem when i made all my mods. Its an easy fix. Just turn the little screw to increase the idle to 1200 or so.

Last thing to try is a TB sync.

Try setting the idle to 1,200 rpm. Below 1,000 is too low.
If it is still rough, it may neet a throttle body sync.
