The program doesn't automatically adjust for the internal volume taken up by ports, bracing, crossovers and the back of the woofer itself. A rule of thumb is to increase the constructed box volume by 5 percent to compensate for these. If you think the port is using up more of the box than 5 percent, calculate the port volume and use that number instead. Sealed boxes are very insensive to small changes in box volume, and the correction is generally not worth worrying about.
Yes, you can put the port and driver whereever you want. The back of the port should be a minimum of 3" from the opposing wall to prevent a reduction of airflow.
