Samus' Varia/gravity makes it so that she doesn't take damage from lava, or at most very little even when completely submerged pending on the area.

Where Samus has the beam cannon, she is restrained to the use of only that (and other upgrades to it) where MC can improvise with both hands and is incredibly well trained in the use of firearms and military tactics/improvision.
Issue is though it that her arm cannon is extremely versatile because of the upgrades it can host. going as far as having 11 different weapons in it at one point.
hell, in metroid fusion she could even grip things with it (dunno how, but she could use ladders and fixtures on the ceiling to hang from)
if the cinematics of other M hint at anything, she may be able to dismiss her arm cannon so she can use her free hand (though she never has done this, not like she's needed too)

I really don't know who would win, but both have a ton of tricks and experience in fighting. It could go either way.
Dark Samus does everything you just mentioned (an "armor lock" like shield that blocks all forms of attacks, a project-able "field" that also reflects attacks, flight, combat capable clones (much better than just holograms), is capable of flight superior to both Samus' space jump and Spartan jet packs. and has the ability to go invisible (no shimmer in the air to detect by the naked eye like Halo cloaking), and ALL her weapons and gear are strickly better than Samus'
what your not taking into consideration is that Master chief cannot actually rig himself up with all that.
His armor does not have ports for armor abilities. Halsey, who built his armor, didn't build the Noble team's armors, even George who knows halsey's armor is different from her design. as well the fact that armor ability technology went up in smoke with the planet reach. Samus' power suit in itself has more "tricks" than a spartan could have even if he/she put on ALL the armor abilities on
Armor lock would only be good for split second saves, which isn't bad against a character with weapons from Halo because with correct timing, one could block two rockets from the rocket launcher, then while the guy is reloading, retaliate. that won't work on Samus as she can pump out just as lethal rockets at a faster and constant rate. and the EMP doesn't have any effect on her armor or shields.
however strong and skilled he may be though, waiting for Samus inside the bubble shield, even if he equips a shotgun, sword, or hammer is suicide. power bombs make close quarter engagements rewardable by death, screw attack would deflect the sword and protect her from metal projectiles, and her gravity suit would neutralize the force manipulation effects of the hammer.
invisibility is useless against Samus, she has multiple visor effects to combat it.
while the Jetpack does allow him to fight back while in use (though Samus can too, by dropping in and out of it mid air) it's limited in use (space jump will keep Samus in the air as long as she wants) and lacks maneuverability, he'd be a sitting duck to her homing capable weapons while in the air.
Samus' means of flight, in conjunction with the screw attack would render her invulnerable to some attacks (non explosive ballistics plasma bolts) as well as hard to hit due to bouncy movement.

And, MC could use a power drainer, drain her shield, and use a sniper rifle to go through samus head. The sniper bullet can go through 15 feet of flesh. I dont know bout you, but that seems impressive. Or, he can aim for her heart

all he did was fight passed them to usually detonate something to blow them all up, not a stratagy that isn't un-common for Samus. to her, the flood would be easier than any parasite enemy she's already faced.

Based on events? Samus' armor and shielding are both hardened against EMP, while Chief's Mjolnir only his armor is defended against EMP, not his shields.
(just as the type of shielding used in halo is weak to plasma, Samus' doesn't have a particular weakness)

based on Halo legends: Origins, the armor they used to combat the flood in that video was severely un-impressive, and too date it's the only forerunner armor we've seen.
and as things stand, Samus' Chozo battle suit completely dwarfs the Mjolnir mk 6 effectiveness.

there is no information on the combat skins being "barely" damaged by Flood attacks, as there's no information on forerunner combat skins at all.
his Mjolnir mk V was considered a grade 2 combat skin, and it faired better than the official combat skins used by the forerunner used too combat the flood in Halo legends, Origins. by Guilty sparks words, "at least a grade 12 should be used to combat the flood"

one of the biggest issues isn't even the difference in their shield strength or armor integrity.
it's weapons and gear too. Samus is more than 10 times faster than him, can at-will indefinitely fly, while "super" running or flying her armor is surrounded with destructive/defensive energy, infinite ammo for weapons MUCH stronger than what the covenant use. and over a dozen other different abilities applicable to battle in both defensive and offensive manners, as well as aiding pieces of equipment

Flood couldn't effect the Metroid. The Metroid's cells attack like a super immune system that would drain the energy from the infection before it did any damage. That's why the Metroid vaccine worked so well on the X which is like the flood

Flood are vulnerable to heat and fire, infecting a Metroid with the Flood would make them vulnerable to plasma weapons, or heat based weapons in general (which they're normally highly resistant/invulnerable too)

Metroids leach the life out of things until it's a dried husk, where the simplest touch reduces you too dust. you'd just be turning a metroid into a flying infection form.

wouldnt an energy drainer basically knock out samus's armor power and leave her defense less? and wat about the affect of plasma weapons and the gravity hammer? and the spartan laser or a blast from the scarab? and other things like a mac blast or cleansing beam from halo wars.
the PD is essentially a EMP weapon, which in metroid was already used against Samus, doing little more than blinding her.
+ even if it did work, the PD isn't an instant drain, it takes time, sure it's like a second or two for a spartan and there energy is gone, but Samus has 20 gauges, not one.
Plasma also not so much, even the more effective plasma weapons from metroid don't do that much to her.
Hammer might mess her up a little with a hit. but wouldn't kill in one hit
the Splazer, even though it's powerful, I doubt it's stronger than the hyper beam, and that takes like 3 shots to kill Samus and she's tougher than she was back then.
the Scarab tanks main weapon would get Samus under continuous fire, but if only caught in the beam for a second or to she'd live without much damage (she has been hit by beams that big)
As for the MAC or Cleansing beams, she's not god. those will kill her.
Yes it does, if used only defensively and for less than 10-15 seconds. any other occasion, if she uses attacks while in that mode (or waits too long till hypemode goes crazy) she's litterally firing away her own health. you can use up to a tank of energy per hypermode, and it's Auto-deplete at 25 seconds.
+ she can't use hypermode anymore. she get rid of Phazon remember?

The Halo: CE pistol may be strong, but let's not over celebrate it just yet.
it's capable of taking out an Elite minor in 3 shots. 2 to the shield and 1 to the head.
however, Samus' shield is many, MANY times stronger than that of the HIGHEST rank Elites shielding.
it would take a great many shots even from the Halo 1 pistol to down him.
while vice versa? his shield won't last a couple seconds under any weapon she has.

@Therisont actually, MC took down an even more formidable enemy, the flood. He wen there by himself, infiltrated the High Charity and in the Halo installation, which were gravemind was, were the flood was most concentrated, and was able to retrieve cortana.
And, MC could use a power drainer, drain her shield, and use a sniper rifle to go through samus head. The sniper bullet can go through 15 feet of flesh. I dont know bout you, but that seems impressive. Or, he can aim for her heart

you can barely consider him have "taken on the flood"
all he did was fight passed them to usually detonate something to blow them all up, not a stratagy that isn't un-common for Samus. to her, the flood would be easier than any parasite enemy she's already faced.
AND in the case of high charity, he had the Arbiter assisting him.
and as uncle102 stated she's faced more powerful enemies. ones that would pose a much higher threat to her than the flood ever could.

Based on events? Samus' armor and shielding are both hardened against EMP, while Chief's Mjolnir only his armor is defended against EMP, not his shields.
(just as the type of shielding used in halo is weak to plasma, Samus' doesn't have a particular weakness)
Samus has faced and triumphed over many different types of "energy draining" effects. each only either causing nothing at all or just static on her visor.
Ridley's claws and sheer through a dozen feet of armor metal plating.

The flood are actually weak and fragile compared to foes she's fought.
if the X-parasite or Ing ever fought against the flood, they X or Ing would win.
the only thing they have on their side is numbers, and to Samus numbers trying to cluster her only make her job easier considering her gear.
she could clear out high charity just by rolling around in morphball mode dropping power bombs everywhere.

we don't know how powerful the combat skins are, what they can do, or if even all models have shielding whatsoever.
based on Halo legends: Origins, the armor they used to combat the flood in that video was severely un-impressive, and too date it's the only forerunner armor we've seen.
and as things stand, Samus' Chozo battle suit completely dwarfs the Mjolnir mk 6 effectiveness.

@uncle102 well, the forerunners, that i heard of, was the superior race at the time,and they built the halos,which could destroy any lifeform in the universe (or any lifef orm that the flood can feed on), and they used suits, usually 8, i believe) which the flood bearly can do damage on,so yeah i think the skins can really help out chief, and MC literally has luck, since he was able to infiltrate the infested high charity, and was able to retrieve Cortana (he went there alone) without any skins

there is no information on the combat skins being "barely" damaged by Flood attacks, as there's no information on forerunner combat skins at all.
his Mjolnir mk V was considered a grade 2 combat skin, and it faired better than the official combat skins used by the forerunner used too combat the flood in Halo legends, Origins. by Guilty sparks words, "at least a grade 12 should be used to combat the flood"
five forerunner grade 12s (assumed) failed were chief's grade 2 two succeeded.

one of the biggest issues isn't even the difference in their shield strength or armor integrity.
it's weapons and gear too. Samus is more than 10 times faster than him, can at-will indefinitely fly, while "super" running or flying her armor is surrounded with destructive/defensive energy, infinite ammo for weapons MUCH stronger than what the covenant use. and over a dozen other different abilities applicable to battle in both defensive and offensive manners, as well as aiding pieces of equipment

the rings destroy ALL organic life withing three times the radius of the of our galaxy, thats not even close to reaching the next galaxy over.
and it's very likely the Flood CAN damage combat skins easily, as they Forerunner was the losing side of that war (and based on halo legends)
I'd stop using High charity as an example, Samus would steamroll through there.

when Samus hits her last tank, if she stops for 5 seconds, she can restore up too (and no more) than 400 units of energy, or 4 tanks using her new"Concentration" ability.
1 tank her shields is worth more than his whole bar when you consider in her varia and gravity effects.
she can also recharge them via Grapple voltage, which drains enemies of energy
Or, she can use the crystal flash, expending missile and bomb energy to restore herself to full

under prime example, covenant weapons are considered "superior", their watered down in the games for balancing reasons, otherwise in the books they're absolutely devastating even to a Spartan's Mjolnir after a few shots.

In Halo 3 You can make a spartan look like samus by using recon helmet, and eod body + shoulders, and orange primary plus secondary colors and green armor detail ! Recon is unlocked after all vidmasters are unlocked btw!

Flood couldn't effect the Metroid. The Metroid's cells attack like a super immune system that would drain the energy from the infection before it did any damage. That's why the Metroid vaccine worked so well on the X which is like the flood

That would just produce a weaker species, if it were even possible.
Flood are vulnerable to heat and fire, infecting a Metroid with the Flood would make them vulnerable to plasma weapons, or heat based weapons in general (which they're normally highly resistant/invulnerable too)

Metroids leach the life out of things until it's a dried husk, where the simplest touch reduces you too dust. you'd just be turning a metroid into a flying infection form.
it wouldn't be any harder to kill. just make it easier for Samus.

those little jells you see floating in mid-air in metroid fusion are colonies of billions of them.
it's the same reason the Flood can't infect Hunters, which are colonies of worms.

the PD is essentially a EMP weapon, which in metroid was already used against Samus, doing little more than blinding her.
+ even if it did work, the PD isn't an instant drain, it takes time, sure it's like a second or two for a spartan and there energy is gone, but Samus has 20 gauges, not one.
Plasma also not so much, even the more effective plasma weapons from metroid don't do that much to her.

Hammer might mess her up a little with a hit. but wouldn't kill in one hit
the Splazer, even though it's powerful, I doubt it's stronger than the hyper beam, and that takes like 3 shots to kill Samus and she's tougher than she was back then.
the Scarab tanks main weapon would get Samus under continuous fire, but if only caught in the beam for a second or to she'd live without much damage (she has been hit by beams that big)
As for the MAC or Cleansing beams, she's not god. those will kill her.

Yes it does, if used only defensively and for less than 10-15 seconds. any other occasion, if she uses attacks while in that mode (or waits too long till hypemode goes crazy) she's litterally firing away her own health. you can use up to a tank of energy per hypermode, and it's Auto-deplete at 25 seconds.
+ she can't use hypermode anymore. she get rid of Phazon remember?

Plasma grenade wouldn't do that much overall damage. she could easily avoid it, she's faster.
-Bubble shield would only protect him for so long, nothing stopping her from walking in herself, considering how fast she is.
-his suit can recharge, but it's no where near as durable as her.
-She can shoot through cover with the wave beam
he uses Sword, she uses screw attack, .
or she uses one of own weapons without cheating and kills him in 1 hit before he can "cheat" like wuss.
