Just because gay has become the new subject around the west for the past 8 years or so doesn't mean this song is about homosexuality.
If you listen to the song again she quotes 'you took me from my mother that I never knew'. It could well be that this man adopted her from a baby and raised her as his daughter and unfortunately fell in love with her adopted. OR he raised her as his own and never adopted her. Thats why he couldn't sleep with her and they stayed in separate rooms!

(period. i.e. She was a virgin) The lines run together for the sake of rhyme and poetry and music. But he didn't take her from a mother that she had never known. Sorry

It isn't about being gay, it is about Vietnam. Like many couples, they got married right before he deployed (they slept in separate rooms because he was on base). In the middle of the song, she is yearning for him to return. By the end of the song, she has found out that he was killed. It is called SUBTLETY and METAPHOR.
