@VraelVaknar They were using time travel. At the time frame of the movie, Yugi had not yet sent Yami back to the afterlife. Yusei was the first to time travel to GX's time frame before the two of them travelled to the original Yugioh time frame before Yami was sent back

I think I figured it out. Yusei was a kid when the Enerdy system destroyed everything. So that would mean if at the end of GX it hadn't happened yet, the events of Yugioh 5D's happened about 15-20 years after the end of Yugioh GX. So by the end of 5D's, Yugi is about 60 after the time skip. Wow, Yugi is old. Imagine a duel between him and Kaiba. Kaiba: I play Blue Eyes! Yugi: What?! I can't hear you! Hahaha! Old men dueling.
