It won't ruin the bike. In fact, you'll probably find it starts a lot easier with these mods. I know mine did, and most other guys seem to report the same thing. I'm not sure how much top speed it will add to the bike, maybe 4 or 5 MPH. Generally you don't mod a dirtbike to gain top speed though. It's all about acceleration and throttle response. I've had mine up to around 72 to 75 MPH on a long straight section of road, which is about 25 MPH faster than you'd ever need for off-road riding.
The bike will have a nice bark to it too with the modded exhaust. There's a hex nut on the spark arrestor that secures the sound baffle to it. Remove it and heat the arrestor up with a torch and try to wiggle the sound baffle out of the spark arrestor by using 2 pairs of narrow vice grips. I recommend doing all these mods at once, or at least after you've installed slightly larger jets. If you do these mods without rejetting the carb, it will run very lean and that's not good for the motor.
There are a bunch of cheap/free mods you can do to that bike to liven it up once you're sick of the dull stock XR250 performance. Take the spark-arrestor out of the exhaust and heat it up with a torch, then remove the sound baffle from it and put the bare spark arrestor back in. Rejet it to a slightly richer jet setup(about $8 for new jets), remove your airbox snorkel, get a UNI air filter, and grind down the welds inside the header pipe a bit and it'll run like a completely different machine.
Yeah the xr 250 is a great beginners bike. I now have XR 600 -95 , you cant get close in preformance of a xr 600 but its a nice bike anyway. Good quality video 5/5 :)
