Oh do you think so? From what I had picked up on Nico it seemed like "Yui" was able to runaway. It might have just been wishful thinking though: they do make things creepy in EVA and Fuyu hitting Shin-chan is a rather creepy way to fade the cutscene(Poor Shinji). Maybe Im just looking too much into the implications of that, I hope.

Yeah, when I when I first started watching evagelion a few years ago I was like, man Asuka and Rei have more male qualities than Shinji, I actually hated him for being such a whimp all the time, why is he the main character? Always whining and crying haha, even more so than Sakura from Naruto.

Poor Shin-chan, you dont hate him for being femmy any more do you? It doesnt seem that reaction is rare at all though, and from the published interviews and notes it does seem that they made Shinji girlish in behavior and looks to scrape against what Shonen viewers would have expected in a hero. It's almost as if they kept the girl character role but decided to make her the male hero to screw with what's expected, some of the drafts do sort of hint to that line of reasoning.

Is it wrong if I say that I would have loved something like this if it was with Kaworu rather than Fuyutski? Of course seeing as how it's (not manga) Kaworu it wouldn't have been rape. True, Shinji wants approval from others so it's easy to manipulate him into doing something, be it dressing or piloting. He doesn't let everyone have their way with his body though; he certainly didn't let Misato or Fuyu.

I've heard the "should have been born a girl" comment before with him, you do know that he was originally going to be a girl his design was derived from Nadia and he's extremely feminine in the uncut scripts for Ep24, so gender confusion might have been intended in the design.

No it wouldn't have been wrong with Kaworu at all: it looks like Shinji will do anything that Kaworu wants if he thinks Kaworu wants a girl he'll probably dress up for the part, although already does look like one. It almost did end up like that in the censored scripts: Shinji is obsessed with Kaworu, In the first drafts it borders on stalking and acts in an very feminine way. I guess they wanted to shock the viewers by having the hero they watch the show through end up playing the girls role.
