It's the programing of the enemies that makes the hunter not attack. Like a grunt won't fire a fuel rod if it would kill other grunts. The hunter won't risk killing it's teammate so it won't fire it's cannon or smash it.

Hunters pairs are breeding groups for the little worm things (lek'golo, btw).

They are mating pairs for life. When that life is interrupted (by say, a Spartan) they get pissed. Thats why the covenant uses them.
