I don't think the song is anti-religious at all. Anti-religious would indicate some sort of disdain or active contempt against religion. Rather, the song writer has trouble believing in a "God above", and this inability to believe in merciless. To put it another way, the songwriter may have non-religious viewpoints, but anti-religious isn't really correct. I'm sure you know someone who, themselves, is atheist, but is not actively against religion.
