The key difference is that the 16-bit systems had more realistic sounding instruments and could play more than the NES, which could only make beeping noises and 5 instruments playing at once.

After listening to this, the NES, and the Wily Wars, I must say that this just rocks and is definitely my favorite. What pushes it over the NES are the way this sustains the notes out on the segment at the end of the loop. The NES version is very staccato, this version is fluid and awesome! Great work, btw. :)

I'm sorry, I should clarify more here. You see, I didn't care for the music in it. Now the game Wily Wars itself wasn't bad. It had the Tower Feature which was nifty, and it had an internal battery for the Mega Man 1-3 games. However I own all the original NES Carts. (1-6) So I just never found the need to buy this game. Nor did I care for the music in comparison to it's 8-bit counterparts. So my apologies.
