@Excalibur317 DNA has a negative charge so it moves towards the positive end of the gel. Restriction enzymes cut the DNA at specific restriction sites. The smaller the fragment of DNA cut by the enzyme, the further it can move towards the positive end of the gel, kind of like a filtration device. :)

It's 1% agar with running buffer to make the gel, yes. We stain it after it hardens to avoid ethidium bromide being in more than one place, but I know that other labs add the ethidium bromide directly to the gel to make the fragments look neater.
oh i see. so the Toxic! thing is the running buffer but do you add it again after the gel hardens? Like i read somewhere that you have to submerge the hardened gel in the buffer while it is in the cradle...
No no no, the toxic thing is ethidium bromide. What they meant was that to actually run a gel, you submerge it into the running buffer in the cradle, pipet the samples into the gel while under the running buffer, then close it up and start it, and the electrical current runs through the running buffer AND the gel. That's where you saw the bubbles at 2:20 -- the gel is under the running buffer.
I know, right? I only had one shot to make the video, so it not coming out was a minor "detail." Eventually I got some fragments, but it was too late.

the lab has a rule of always wearing gloves whenever working. Even when touching buttons, exactly for that reason.
