@Dukstless That and three key factors. 1: Missiles have a faster rate of fire, but overall, the three missiles you could fire off in the same amount of time are weaker than the one charged Wave Beam shot. 2. Charged Wave Beam goes through the armor and hits three times as it passes through. 3. Charged Wave Beam passes through Ridley's fireballs and tail, which stop missiles.

I find the best strategy against Ridley in any game besides the original is to get right under him and spam missiles. You will take damage, but by the time you fight Ridley you'll likely have six Energy Tanks or more in any case, as well as at least 80 Missiles, so it works fine. Plus you get to be lazy. Makes him the easiest boss in the game. :P
