There is an easy way of doing this, I just figured it out.

Get a small glass drilling bit, the kind that is like e knife point, mark the bottle and make small holes along the line spaced as close as you can. Just do the tip on each hole and then go back and do a little bit more alternating between each hole so you don't overheat the bottle you may even want to go to the other side and alternate between sides. After the holes pop thru clean it up w/ the bit. Place knife and epoxy. Drill gently

using a circular glass cutting jig, the bottom of bottle was removed. You can even buy bottles/ bottoms pre-cut so all you have to do is put something inside and reseal them with epoxy. If you have the money and tools, you can put bottle bottom on high speed potters wheel with bottle/knife atop. then using torch while spinning, remelt the glass edges. watch some glass blowing vids and also industrial test tube making to get the idea. Check out making glass tiles also
