Nicely done, I tend to play with this one a little, just to pull around with it a little, and I play it a little slower, I always saw this one as being quite stately and grand, but that's just my take on it :)
I don't see this as a "spooky" piece at all! The fugue subject has a quaint, Old World charm, like a quiet North German village. The way it is played here expresses that perfectly!

I would have used a much stronger registration for the prelude and for the fugue.
Lets say, for the pedals, an 16 subbas, a 16 fagotto, and in the manuals 8' 4' 2's and mixture.
For the Fugue i might have removed the mixture from the hands and in 4:14 i would have used :
Pedal: 16' subbas, 16 posaune, 16 fagotto manuals coupled
Manuals: 8' 4' 2's Mixtures and 8 trumpet.

Thats right indeed! This piece has a "dark castle in the night" theme in it, you should've mixed the stops a bit. This has more of a calm tone.
But, hey, these are details and you did great!

The BWV 549 was the first piece I learned in college, and 35 years later it's still one of my favorites. Nice job, great tempo.

I played this P and F last Sunday, Oct. 19 in a recital for the AGO's Organ Spectacular in Anchorage. It's still a favorite all these years later.
