I've given this some thought (about the fact that someone built those places at the different island. I think it has to do with the fact that Hyrule is underwater. It was probably built in Hyrule but was abandoned and that also might have to do with the fact that you have to go underground... I don't just a guess. :P

After the knights die, you can pick up their huge swords and use them to knock over columns. Rupees galore!
