First, the chords you are playing here are not the key of E. You are playing E, A, and F#m which is the key of A .....not the key of E. It is important to remember that just because you start a song out with an E chord does not mean you are playing in the key of E (relative to standard tuning).
Secondly, you are tuned down one half step (without the capo) and you have a capo on the second fret. In that case, playing the chords you are playing would be the key of A# instead of A.
