Hi. Most of the question will be answered in the tutorial series. Sorry, it's been delayed, but it should be online soon.
You can render all of the files out of Maya, but compositing them in AE is the best way to do it.
Shadows can, and normal should be, rendered separately, like the cube and the background, and then composted in AE.
