Master Chief isn't dead. If you beat Halo 3 on Legendary it shows him and Cortana in the remains of the ship.

Master Chief goes into the freeze chamber and he tells Cortana to 'Wake Me, When You Need Me."

Then it shows the ship remains going to a planet(Could Be Reach) If you don't believe me then type in Halo 3 Legendary Ending in the YouTube search bar

You can compare it to its brief appearance in Halo: Legends, they both have the giant glyph of light on them (that turns out to be many buildings visible from orbit. The fact that they're still on after all these years is interesting.).
