But in MGS does it follow from that or is the background changed so that Snake didn't kill Big Boss and never even seen him before?

hmm probably because compared to the "Solid" games the origonal Metal Gears aren't as well known. Madnar's mention was just a fanservice that those who played the old games could enjoy. all the other MGS fans would be like "why is snake reacting to the name of some old guy?"
