The effects would be of fatigue and memories of what happened. If Neji kills a clone, then the original is also killed which is not true so the same would be if naruto's chakra points are blocked- the effects would not transfer to the original.

Naruto was gone for 2 1/2 years. He is still a genin because he didn't retake the chuunin exam. Kankuro obviously did. The exam is held twice a year, but can only be taken once a year. And even if you lose you can still become a chuunin.

Heres another example; Kabuto kills 4 anbu during the exams. naruto is a genin. Naruto beats kabuto 1 on 1 just a few arcs later.

I do not know if you have noticed, naruto hits very hard, and neji puts all of his skills and his chakra into not getting hit would not have much health or something if he did get hit. Neji was just shocked about naruto being able to stay up and fight even though his chakra holes were plugged. Neji lost alot of resolve to finish the combat and after getting hit the second time, by naruto after he thought the match was over, could not continue.
